Hello, everyone!

I have a masterwork chain shirt. Normal chain shirt has -2 armor penalty. So this particular masterwork chain shirt has -1.

But my character has the trait "armor training". Do this means that my chain shirt's armor penalty is 0 when used by this character?

yes. You would have no ACP with the trait and the MW quality

Fun fact: a rogue with Armor Expert can use a mithral breastplate at no penalty!
